How To Install snpsift on Debian 12
Introduction
In this tutorial we learn how to install snpsift on Debian 12.
What is snpsift
snpsift is:
SnpSift is a toolbox that allows one to filter and manipulate annotated files. Once the genomic variants have been annotated, one needs to filter them out in order to find the “interesting / relevant variants”. Given the large data files, this is not a trivial task (e.g. one cannot load all the variants into XLS spreadsheet). SnpSift helps to perform this VCF file manipulation and filtering required at this stage in data processing pipelines.
This package contains the command line tool.
There are three methods to install snpsift on Debian 12. We can use apt-get, apt and aptitude. In the following sections we will describe each method. You can choose one of them.
Install snpsift Using apt-get
Update apt database with apt-get using the following command.
sudo apt-get update
After updating apt database, We can install snpsift using apt-get by running the following command:
sudo apt-get -y install snpsift
Install snpsift Using apt
Update apt database with apt using the following command.
sudo apt update
After updating apt database, We can install snpsift using apt by running the following command:
sudo apt -y install snpsift
Install snpsift Using aptitude
If you want to follow this method, you might need to install aptitude first since aptitude is usually not installed by default on Debian. Update apt database with aptitude using the following command.
sudo aptitude update
After updating apt database, We can install snpsift using aptitude by running the following command:
sudo aptitude -y install snpsift
How To Uninstall snpsift on Debian 12
To uninstall only the snpsift package we can use the following command:
sudo apt-get remove snpsift
Uninstall snpsift And Its Dependencies
To uninstall snpsift and its dependencies that are no longer needed by Debian 12, we can use the command below:
sudo apt-get -y autoremove snpsift
Remove snpsift Configurations and Data
To remove snpsift configuration and data from Debian 12 we can use the following command:
sudo apt-get -y purge snpsift
