What is mmseqs2

mmseqs2 is:

MMseqs2 (Many-against-Many sequence searching) is a software suite to search and cluster huge proteins/nucleotide sequence sets. MMseqs2 is open source GPL-licensed software implemented in C++ for Linux, MacOS, and (as beta version, via cygwin) Windows. The software is designed to run on multiple cores and servers and exhibits very good scalability. MMseqs2 can run 10000 times faster than BLAST. At 100 times its speed it achieves almost the same sensitivity. It can perform profile searches with the same sensitivity as PSI-BLAST at over 400 times its speed.

There are three methods to install mmseqs2 on Ubuntu 22.04. We can use apt-get, apt and aptitude. In the following sections we will describe each method. You can choose one of them.

Install mmseqs2 Using apt-get

Update apt database with apt-get using the following command.

sudo apt-get update

After updating apt database, We can install mmseqs2 using apt-get by running the following command:

sudo apt-get -y install mmseqs2

Install mmseqs2 Using apt

Update apt database with apt using the following command.

sudo apt update

After updating apt database, We can install mmseqs2 using apt by running the following command:

sudo apt -y install mmseqs2

Install mmseqs2 Using aptitude

If you want to follow this method, you might need to install aptitude first since aptitude is usually not installed by default on Ubuntu. Update apt database with aptitude using the following command.

sudo aptitude update

After updating apt database, We can install mmseqs2 using aptitude by running the following command:

sudo aptitude -y install mmseqs2

How To Uninstall mmseqs2 on Ubuntu 22.04

To uninstall only the mmseqs2 package we can use the following command:

sudo apt-get remove mmseqs2

Uninstall mmseqs2 And Its Dependencies

To uninstall mmseqs2 and its dependencies that are no longer needed by Ubuntu 22.04, we can use the command below:

sudo apt-get -y autoremove mmseqs2

Remove mmseqs2 Configurations and Data

To remove mmseqs2 configuration and data from Ubuntu 22.04 we can use the following command:

sudo apt-get -y purge mmseqs2

Remove mmseqs2 configuration, data, and all of its dependencies

We can use the following command to remove mmseqs2 configurations, data and all of its dependencies, we can use the following command:

sudo apt-get -y autoremove --purge mmseqs2
