In this tutorial we learn how to install gatb-core on Debian 12.

What is gatb-core

gatb-core is:

The GATB-CORE project provides a set of highly efficient algorithms to analyse NGS data sets. These methods enable the analysis of data sets of any size on multi-core desktop computers, including very huge amount of reads data coming from any kind of organisms such as bacteria, plants, animals and even complex samples (e.g. metagenomes). Read more about GATB at https://gatb.inria.fr/. By itself GATB-CORE is not an NGS data analysis tool. However, it can be used to create such tools. There already exist a set of ready-to-use tools relying on GATB-CORE library: see https://gatb.inria.fr/software/

There are three methods to install gatb-core on Debian 12. We can use apt-get, apt and aptitude. In the following sections we will describe each method. You can choose one of them.

Install gatb-core Using apt-get

Update apt database with apt-get using the following command.

sudo apt-get update

After updating apt database, We can install gatb-core using apt-get by running the following command:

sudo apt-get -y install gatb-core

Install gatb-core Using apt

Update apt database with apt using the following command.

sudo apt update

After updating apt database, We can install gatb-core using apt by running the following command:

sudo apt -y install gatb-core

Install gatb-core Using aptitude

If you want to follow this method, you might need to install aptitude first since aptitude is usually not installed by default on Debian. Update apt database with aptitude using the following command.

sudo aptitude update

After updating apt database, We can install gatb-core using aptitude by running the following command:

sudo aptitude -y install gatb-core

How To Uninstall gatb-core on Debian 12

To uninstall only the gatb-core package we can use the following command:

sudo apt-get remove gatb-core

Uninstall gatb-core And Its Dependencies

To uninstall gatb-core and its dependencies that are no longer needed by Debian 12, we can use the command below:

sudo apt-get -y autoremove gatb-core

Remove gatb-core Configurations and Data

To remove gatb-core configuration and data from Debian 12 we can use the following command:

sudo apt-get -y purge gatb-core

Remove gatb-core configuration, data, and all of its dependencies

We can use the following command to remove gatb-core configurations, data and all of its dependencies, we can use the following command:
